I would think it would be included in the adapter kit to go from your stock harness to your new deck, but maybe not I guess.. Hmm.
Yeah... more info is needed here. Is there an amp, what kind of sub?

there are two other clips that i did not use when i put in the new headunit

Does your steering wheel controls work with the new HU? If not then I'd say one clip is for that and one clip is for your sub. I've got the premium system myself with the extra 6" sub and from the looks of the harness and all, I'd say the sub has it's own clip for the back of the unit. I never thought though that the harness adapters wouldn't include one for it..

i have the same problem .. i have an aftermarket radio and there is no way i can hook up my sub and steering wheel controls .. if you figure it out please post back here ..

Well to get your steering wheel control to work with it you have to get an adapter, they sell them on Crutchfield. I looked into when I changed my head unit.
As for getting the sub to work with the stock deck you either need a Line Output Converter or a thing called a Sub-Plug.

When i put my alpine headunit in my stock sub worked like normal its all in the wire harness from my understanding, and inline converter wont work on the stock sub

Oh so you are trying to connect the stock subwoofer, my bad I misunderstood.
You might just need to get the RCA to Sub wires, and plug it into your new head unit that way...
Hopefully one of our resident audio gurus will pop in here....
If you can throw up a pic or two of the issue that is holding you up..

So, I *assume* that the stock sub is a powered unit. In that case, you will need to know which wires of the sub harness are for power, ground, remote turn-on, signal+ and signal-. Once you know that, you just splice them accordingly. It's possible the power and ground are already ran to the ACC circuit, I honestly don't know.
To really help you, you'll need to provide some more info.

Ultimately, I'd suggest trying to find a wiring diagram of the stock sub. Like ntwrk said, splicing is probably the only way you will get it to work unless you had an aftermarket HU that included that into the harness. Figure out what is +,-, rem, etc and shouldn't be a problem.

none work its a stock sub so it was prewired and it is not on because the new deck just need it on now
