The typical battery isolator is nothing more than a large relay. You want to connect the 2 battery positives to the battery posts of the relay. More than likely, they are labeled Batt 1 and Batt 2, or something of that nature. Believe it or not, with most relay-type isolators, it doesn't even matter which post goes to which battery since all the relay does is connect the two when 12V is supplied at the relay trigger. With this particular type, it is easiest to keep the isolator mounted close to your front battery.
The other two posts on the isolator relay are Ground and 12V ACC (Trigger). Ground the relay to a good, solid ground. If you're going to do the Big 3 and the relay is going to be close to the battery under the hood, you can ground it at the same location where you ground the front battery for the Big 3, preferably to the frame. The 12V ACC (Trigger) simply needs to connect to a 12V switched source, similar to that used by the radio. This is what tells the relay when to connect the two battery posts.
As for your spare battery ground, you want to keep the ground as short as possible while still being a good, solid ground connection. Ideally, you'll be grounding your amps at this same location, so keep that in mind when choosing a good ground spot. I mounted my rear ground near one of the rear seat bolts, off toward the passenger side. Be sure to take your chosen ground point down to smooth, bare metal. A quick tap from a grinder will remove any paint and junk from the ground spot and get it nice and prepped.

Run a positive lead from the front batt to the rear batt. Ground the front batt(duh) and get a good ground on the second batt and make it as short as possible like ^^^ said. And with that being said........Battery isolators are useless. /thread
